This may sound stupid, but anyway...I was playing around with my Jeep, making my own intake, and when I removed the stock airbox i noticed a small rubber hose that lookeed as if it had been somehow connected to the underside of the box but I'm not sure where it came from. I followed the hose to the upper left hand corner of the diff, and connecting to the back of it. What is this hose? And where does it reconnect?
 
The hose coming off of the diff is hte "diff breather hose"

It keeps water and junk out of your diff... it's not required (I haven't run mine in a couple years) but its a good thing to have if you're going to be crossing any water.

If you choose to relocate the hose (doesn't need to be attached to any kind of air filter), just make sure you strap/bolt it to some location high up.
 
And leave the "U" with the opening down as it prevents splash in and makes it harder for water to enter if you get into a deep corssing. The rear breather tube terminates at the uniframe crossmember where the brake lines split and can allow water to enter the diff if you get water above that, on the ZJ at least.
